Does your 9-3 S have the audio upgrade package (an extra on the base S model)? The audio upgrade includes a small amp that is mounted in the front passenger footwell behind the plastic panel on the right side of center console. This amp drives two mid-range speakers in the front doors. The 4" dash speakers are not driven by that amp. They are driven by the amp built into the head unit in the dash.
The key to your question is that you can connect one external amp to the head unit. If you have the audio upgrade amp already, then you cannot add another, you must replace it with one that has enough outputs to drive both the door and rear speakers (if that is what you want to do). There is a socket on the back of the head unit for an 8-pin DIN connector that provides the pre-amp output signal for an external amp. This is what they would connect to the Alpine AMP.
