Try a choke or filter on the power connections. Is the power routed parallel to the wires for the fuel pump?
You seem to have elimated interference from the alternator which will change with engine RPMS.
I fixed an install in a GM vehicle for a friend once. The power input to the radio amp was filtered by the radio. But alternator whine was getting into the unit through the unswitched lead for the radios's clock and memory. Put a choke on that lead and the problem was totally fixed. A filter with an inductor/choke with a small last cap to ground would be more effective but was not needed. A fast cap is a capacitor with good high frequency pass properties. Some electrolytics can be poor in this regard. Plastic film caps are great. You can probably get filters. These would have an inlet and an outlet plus a lead to ground. A good ground is needed.
