I posted a similar inquiry a few days ago (headliner/roof/sunroof noise) and spent Sunday fixing it. I couldn't drive the car because the chirp was THAT annoying to me. After messing around with pushing various places to identify the source of the noise, I finally took the whole headliner out. I've done this once before on a classic 900T, so I guess I was (over)confident.
It isn't a bad job, if you take your time. I took a few pics with a digicam along the way to help remind me how things had to go back. The noise turned out to be the sunroof assembly which is fastened to the roof with a number of 10mm(I think) bolts. Part of this assembly has a plastic frame which was the culprit in my case. The bolt is located about 2 inches away from the rear passenger roof-handle. I loosened it, and then tightened it again... no more noise. And this is after hours of pushing various places and messing with adhesive backed felt. Not to mention short trips (running errands) with my wife driving, and me in the back seat!
Instead of taking out the whole headliner (I was *desparate* to be rid of the noise) I'd suggest taking off the handle, the weatherstripping around that door, and the b-pillar plastic cover, so that you can drop the headliner in that area enough to get a small wrench in there to tighten these bolts. In my case, I loosened it first, then tightened it. There seemed to be some stress that was alleviated by 'reseating' the assembly in that area.
