Had the same problem and it was due to a crimp in the a-pillar seal. When the top came down, it bent the rubber seal back onto itself, ruining the flow of the channel and dropping water onto my knee and into the door pocket. After bring the top down while holding the seal with my finger, it eventually reconformed. Also, check the channel that runs down that pillar that it's not clogged.
The river while the window down is common from what I gather.
