i did this in my viggen which has the upgraded audio system. i just spliced into the cable which goes from the head to the to the factory external amp and soldered in RCA's (2 pair) for the other amp i installed. used richard's site for pin-out/connection for RCA's. i too installed 3.5 bostons in the dash with hopes of tightening up the high end, and then installed a sub in the hatch. didn't replace the rears, thought they were OK for rear fill.
FWIW... i'm less than thrilled with the tweeter in the 3.5 boston's. i also feel like the frequency gap between the factory 6.5's (practically subs) in the door and the boston 3.5's is too great. in addition, ALL the imaging is coming off the 3.5's, nothing from the midbass's in the doors. snare drums and deep vocals don't sound full at all... i guess it's to be expected, even though they're boston's they're still only 3.5".
my thinking goes like this: if your ears aren't satisfied with the upgraded audio package, don't try building around it. would be very hard in my opinion to get a flat frequency response AND decent imaging with those midbass's in the door. if you're already talking about front and rear speakers and an amp, just do front components and an amp. for nearly the same money. that's just my $.02 though... different strokes...
