The NG 900 (Deans instructions) and MY 1999-2002 9-3s have very little changes, especially the brakes. There should be very little difference, if any, between his Viggen and your '01. The Viggen pads and rotors are different sizes than yours, thats about it. Maybe some bolt sizes changed.
Since brakes are considered a wear item (mostly) I wouldn't worry about any warranty issues. No, you don't have to use OEM parts, although I used OEM pads with aftermarked rotors. The OEM pads were cheaper than EBCs (my other choice) so I went cheap. Regarding your mountain trip, break-in the brakes gently (if you use OEM pads) as you would any other brakes, and be aware of the set-in period of the first couple hundred miles. I'd break them in thoroughly before I was in a position where I _really_ needed them!
