The alternator is increasing the engine load to keep the voltage up. This suggests that the battery might be weak. Check its electrolyte levels and connectors. Use distilled water. Dry plates can cause the batteries to explode! Check the electrolyte levels 2 or 3 times per year. More in hot climates.
The increased load causes a drop in RPMs, the ECU sees this and increases the air flow by opening up the idle air control valve (IAC). This surge in air flow and engine power causes the vibration. The engine mounts are not great at isolating things at these RPM's. So much of this is normal! The A/C cycling does the same thing.
The drop in RMPs can be more than expected if the throttle body (TB) and IAC are dirty. These can be cleaned. Low idle performance can be marginal with dirty plugs and injectors. So some basic maintenance might help.
If the fan cycles to high speed only, the low speed fan circuit might have failed. That would explain deeper RPM excursions.
