Sorry, I don't know if it voids the warranty. If someone put a gun to my head and asked me for an answer I'd guess yes.
I believe that Taliaferro (genuinesaab) sells the speedparts ECU, and there is another one, I guess saabperformanceparts, but I can't remember the name offhand. But ECU upgrades have been done by a lot of people, you can definitely search the archives on this BB and the Performance BB. Try searching "speedparts" and "engstrom"
What steps you have to go through before deciding to upgrade your ECU is how much money you have to spend and how much power you want. Some steps are obvious, IE don't put a stage 3 ECU (big big power) on an otherwise stock 9-3. You will need other upgrades, like a new exhaust, downpipe, BOV or better BPV, maybe a new turbocharger.
If your car is stock now, get the suspension in order first
