Hi Jeff,
Basically, it needs to go in far enough to be secured. Since the original pipe fitting is molded into the box, it stays put all by itself. With your new 3" pipe, you'll want to secure it somehow to the floor of the airbox. I'd suggest some type of rivet or very low/flat-headed bolt from the inside of the new pipe, so that the airflow is disrupted as little as possible. One guy said he inserted the new pipe just as far as the old, but cut the inside end at a slant to expose a wider opening to the filter's face.
As for sealant, another guy said he sliced a length of vacuum hose & fit it around the new opening he cut into the box. Then, he squeezed the new 3" pipe into this home-made grommet & had a perfect seal.
