I have a 2 door 99 9-3. When I got the car, I noticed a lot of wind noise at speeds above 65 mph coming from around the doors. The noise around the driver's door wasn't as bad as the passengers door, but it was still louder than I thought it should be. Also, the drivers door didn't close flushly with the body panel behind it. It protruded a few milimeters--enough to be noticible. I wasn't afraid of accident damage/repair work or anything like that. It just seemed like the assembly tolerances were generous for door fit and finish.
I had the dealer adjust both doors for me. I believe they simply adjusted the catches attached to the doorframes, although I am not sure. I don't think they did anything to the doors themselves,or the hinges. When I got the car back I was pleased to see traces of white grease on all of the seals around the doors where they had been checked for a tight fit.
Now, wind noise from around the doors is minimal. I hear more noise from the tires (and inside the dashboard) than from anywhere else. The boxy shape of the car keeps it from being entirely quiet at speed, but the door seals can and should fit tightly.
Do crosswinds make it worse? I noticed that crosswinds really amplified the sounds before having the doors adjusted. Now they don't really have any effect at all.
