I have a 99 9-3 and it does the same thing. I've asked the Service Advisor at my dealer about it, and he says it is normal. It's apparently a characteristic that shows as the car ages and miles accumulate. Just to be safe, I have the transmission fluid changed regularly and it will quiet the "clunk" a little bit and shift more smoothly on fresh fluid.
