It comes down to whether you need/want the extra space in the 9-5 or not. 9-3's obviously a little newer design, although in the second model year, so hopefully any first year gremlins have been squashed (although, there did not seem to be any major ones -- few door rattles and things like that). 9-5 is well established, so should have no bugs, although new model year is not until probably 2007 (2006, branded as a 2007). So you have a few years.
We have a 2001 9-3 SE, a 2001 9-5 Aero, and a 2004 Arc convertible. The older 9-3's I feel ride rough. The 9-5 Aero is a great vehicle, and you won't find a mid-sized car with an equal amount of back-seat legroom and the same size trunk (I tried -- you have to go up to a BMW 7 series/MB S-class to get both; both new 5-series and E-class have one or the other, not both).
The new 9-3 has a few more gizmos that are directly programmable without the aid of the dealer (the "profiler" system). Otherwise, most options are pretty much the same across the board, although I think that the top 9-5 sound system beats the top 9-3 sound system. Ride is very good on both. I think that the 9-3 rides a bit more quiet than the 9-5, but it may be that my tires on the 9-5 are aging, and may be causing undue road noise (crap Michelins).
Frankly, if you don't need the extra space of the 9-5, I think that the answer boils down to subjective preferences. Which car do you like better from inside and exterior looks? How about how you fit in the car, etc.? The 9-5 drives very much like a small car -- incredibly tight turning radius, etc., etc.
