1) No. Only the 5spd SE has that option in '99. Also noted that there was a midyear change that changed a few things. I believe the Viggen IC was added to the later '99 year production for the SE HOT. Mine is a March '99 production that came with the viggen IC. Check the VIN #. If the 8th digit is a "P", it is a HOT.
2) I believe the SE only came in 4 door HB. I have never heard of a SE coupe.
3) Dean covered this. Head bolt retorque. Nothing else major. DI's all fail. just a matter of how much mileage you get out of it. Red ones seem to last longer than the black ones and don't just die on you at will. The red ones seem to throw a code and you have time to replace it before they completly fry.
4) The DI cassette is the red thing (on'99's except viggens and before) on top of the valve cover. It replaces the distributor, dis cap, rotor and spark plug wires. If you add up the price of those items on another car, you'll see that the DI is not that much more $ than those things but it is the all in one that hits people when they need to replace it. Price range for that item is $300 to $450. Can get expensive if someone else ends up diagnosing it and replacing it for you. Smart to have a spare in the trunk to save you from a tow and major $ for some to diagnos it. It is a 5 minute replacement that everyne can do.
5) yEAR 2000 said good bye to the t-5 engine managemment system and hello to the t-7 which was already being used in viggens since '99 and 9-5's since '99. There are pros and cons to both engines. The t-5 is easier to performance tune, but as a speed density system, has more fluxuation in performance compared to the t-7. The t-7 is a more consistent performer.
Somewhere in either 200 or 2001, the SE model was totally a HOT which changed the turbo to a TDO4 turbo which has better flow than the stock turbo in the t-5's which was a Garrett T-25. Probably more info than you want, but important for enthusiast to are after performance. Both engines are solid platforms. People here have their preferences and you'll probably get a split down the middle as what the favorite is.
Go to the dealer and ask then for a print out of what was done to the car underwarrenty and it will give you a small indication of how it was maintained. It will also tell you where it was mainteneced which will tell you what part of the country the car has been in for its life. This might be of interest to you. My car was advertised as a southern car all of its life. When I pulled the report from the dealer, I found out that it had spent most of its life(3 years) in Deleware at a golf resort.
