I also have a '99 9-3 SE HOT. I re-torqued the head bolts ~9 months/~10k miles ago to address a slight oil weep by the battery (driver front where the head meets the block), and a slow coolant loss.
Currently, I still see no signs of oil or coolant loss.

I would not replace your head bolts unless you feel them give while applying torque (IMHO). I haven't noticed any ill effects with re-using mine.

These directions worked well for me. Can't say about upgrades as the car is stock for now. I'm sure others will offer experience.

I believe that the research I found on this BB was to re-torque first. Then, if oil/coolant leaks prevail replace the head gasket as a latter step.
I replaced my valve cover gasket because I wanted to be thorough. There was also a bit of 'gasket tack' type sealant on my original valve cover gasket, so I am not sure that it would have seated well upon re-use.
