I can't recall when 9-3's went t-7, so this response could be a bit off-topic.
I had a SE engine swapped into my (dead engine) 1999 base: at the time, I also considered using the 2001 version - the "head bolts" issue, etc. were resolved by then. It would have worked as well, but I would have had to use the old (t5) wiring harness, throttle body, idle motor and intake on the newer t7 block. I ended up with a 1999 se engine on price grounds. I still have to have the head bolts checked about once every six months or so.
My understanding is you can put the newer engine in, but you will have to buy an IC, and either reuse certain old parts or buy new "t-5" parts to allow the retrofit. There are no issues of physical fit - other than electronics, the changes were not that radical.
