If it were me I'd put the caps (bass blockers) on the Infinity's AND the rear 6x9's and install the amp on the front, leaving the stock 6x9's in place.
BUT, instead-of buying just a moderate power 2 channel amp, spend about the same or just a few dollars more and buy either a 2 channel amp that is 3 channel capable (and maybe has an active crossover included), buy a 3 channel specific amp, or get a small 4 channel amp that can bridge 2 of the channels into one which gets you to 3 channels. Then,
go and buy yourself a small self enclosed 8" sub package to mount in the trunk for about the same money as a good set of 6x9's. (Back in the day I had one of JL's self enclosed ported 8" setups behind the passenger seat in a, ugh, Fiero, it fit, and sounded great). You will need to limit the highs to the sub either at the amp with an included active crossover or install a coil in series with the sub.
Reason being that the fronts can most accurately reproduce your mids and highs and will create a much more accurate and much more brilliant soundstage. The rear speakers will be fill-in only. And the small sub will handle the bottom, say from 20 mHz and below. You will perceive that the system is much louder and cleaner compared to amped rear 6x9's.
OR...you could buy 6x9 SUBS for the rear and seal-off their backsides to make an enclosure and still run a relatively inexpensive 3-way capable amp. If you do that, run the rear 6x9 subs in parallell for a 2 ohm load on the 3rd channel (make sure the amp can do that--most can). (Bass frequencies are mostly non-directional so left/right isn't a problem) Passively cross everything over. And you'll really be thumpin for not a whole lot of money.

Oh, don't worry about stress on your dash speakers. Distortion is what blows speakers more quickly than anything else. It's waaay better to greatly overpower properly crossed-over speakers with a good solid and clean RMS power signal than to clip them with an undersized peaky amp--like from a head unit.
