Water in spare tire area

Has anyone else had a problem with water entering the area where the spare tire is? On my '99, there's a 1/8" diameter hole through which I can see the pavement (possibly for draining?) in the spare tire compartment, but it seems as though that just provides an easy entry for water when driving through puddles, etc.
I was cleaning out the car today to pack up my things for the end of the semester, and it smelled moldy, so I did some investigating and found all sorts of debris in there: tons of pine needles, quite a bit of dirt, and the whole felt trunk mat was soggy on the bottom! I had a box of tissues back there which, though some sort of miracle osmosis, absorbed all of the water that made it through the liner... but I lysoled and febreezed and attempted to let everything dry, but I'm going to have to take another approach when I get home and can actually leave the car unlocked for a minute without being next to it.
In the meantime, I patched over the hole with electrical tape as a temporary fix...
I'm sure I'm not the only one who's had this problem. What has everyone else done? Why do you suppose the hole is there?
