Viggen - Hesitation During Acceleration - Help

My '99 Viggen (50k miles - CPO vehicle) has started to hesitate during acceleration. I first noticed it in 2nd / 3rd gear, beginning at 3000 rpms while the engine is still relatively cool. This past weekend, the car was hesitating / stumbling in all gears at all speeds - even once the engine was warm. I recently had the water pump replaced. They also noticed the alternator needed to be replaced (out of stock). Don't believe these should be related to the hesitation. The car hasn't been driven much the past few months, as I have been in Toronto for business. Not sure if that might be a contributing factor. The car will be going to the dealer on Monday to have the alternator replaced and have the hesitation checked. Any preliminary thoughts? Plugs, DIC, etc. Add this to the fact that someone keyed the entire right hand side of my car a few weeks ago while out to dinner . . . Car ownership can be quite frustrating . . . Thanks for your thoughts.
