If your rotors are still rusty after 100 miles, I would suspect that the pistons in your calipers might be sticking and not making full contact for both brake pads. If only one pad out of two on each caliper contacts the rotor, the car will still stop, albeit at diminished stopping power. This would also account for the pulsation that you feel.
