On my 97 900S these flaps are opened by the same motor that controls the latch mechanism which locks the back of the roof down to the tonneau cover and closed by spring force. This motor is also known as the fifth bow motor and is located on the underside of the tonneau covered by a black plastic piece held on by 4 screws/bolts and several clips. To access the area simply stop the top while the tonneau is in the full open position. You can then remove the cover piece and see what is preventing the flaps from closing. If needed, you can remove the power plug from the motor and using a 12 volt power supply or battery run the motor back and forward (by reversing polarity) to check the operation of the flaps and latches.
