No serious harm, I think. I have had a lot of trouble with these hoses and the PCV valve. At one point a mechanic replaced the 4-mm vac line in the PCV system with a 4.8-mm reinforced fuel line, and it has not clogged since. I am on my third check valve in the last 50-60k miles though.
Some people just remove that line and cap the ends off because they think they are better off w/o it. Not sure if I agree with that, but that is likely why yours is capped off.
The engine is still vented into the intake w/o it, but the engine fumes are now going through the entire intake ALL the time, instead of just during boost (that is what the check valve was for).
Can you definitely identify the hoses? (see link to my page below).
