2000-on will get you Trionic 7 engine control. I don't think there are any differences in reliability between the HOT (SE) and LPT (Base) engines.

SE versions are big upgrades over base with almost everything included.

If you want a smoother ride, the non-SE versions had softer suspensions.

Starting in 2001 Saab added On-star and traction control options.

As with all Saabs, check for signs of head gasket leaking. This was a real problem on some 1999 9-3's that were incorrectly assembled at the factory. There was a recent TSB that detailed a crankcase ventilation change that the dealer needs to apply that reduces headgasket seeping considerably.

DI cassettes tend to go without warning after 30-50k miles. Ask if it's been recently replaced. If not, no biggie. Just plan for that eventuality.

Notchy shifting on the 5-speed can be a problem. Run through all the gears in your test drive and pay attention to the feel, especially in 2nd and 3rd.

Listen for groans when releasing the clutch that could be indicative of a hot-spot on the clutch (noisy but harmless) or a throw-out bearing prob (serious and expensive).

Make sure both fog lights are intact and work. $150 each to replace.

Cabin blower fan bearings will wear and start to squeal when cold, usually in low fan speeds. Expensive to replace blower motor (more permanent fix - 25K mi), cheap to lubricate with a Q-tip and heavy oil (temporary fix - 10k mi).

Try to get something that still has warranty left. For these cars it was 4 years/50K miles.
