Blown Intake Manifold Gasket

I have a 99 Viggen (55k) that is problematic to put it nicely, and 9 months ago I had the top end of the engine completely rebuilt due to a fractured timing gear. During this process they replaced just about every "consumable" part on the top end - including the intake manifold gasket.
Recently you may recall a post from me indicating that my Viggen sudenly would start very roughly, then once warm it would idle at 2800 - 3000 rpms. I took it back to the dealer that performed the top-end rebuild, and now they are stating that the gasket is blown because of some sort of "over boost" condition they keep reverting to. I have never modified anything on the engine, only have installed the steering rack brace and a K&N.
My question is this - the dealer wants to charge me for the gasket replacement which is quoted at $600 - but they replaced the gasket when they rebuilt the top-end, and that work is warrantied for 12/12, AND it states on the repair work order that they replaced the gasket. Should I keep pushing back on them to make them financially responsible for the gasket replacement?
