Behind the rear seat-back you will find a lever, behind where the left shoulder blade of a person sitting on the passenger side would be. You may have to pull back some of the trim there to find it. (Mine, 98se, is red). Pulling the lever will disengage the tonneau motor and allow you to raise the top manually. The owner's manual says you cannot lower it manually, buy I've never confirmed this.
You should stop trying to move the top under power until you have added the reinforcement kit to the tonneau motor assembly. If you do not, you run the risk of stripping the gears, thus making the repair much more expensive.
I'm sorry to say I can't help w/ the malfunction of the top. The tonneau I know well, and can supply info on repairing. Have you tried to read for error codes? Steve.
