I just replaced a ball joint boot last weekend and managed to get it out without a separator. I sprayed PB Blaster in there first and let it soak well. I tried hitting the hub housing with a hammer but this didn't free it up. Finally, I put a small bar between the outer CV joint housing and the ball joint nut and loosened the nut to apply downward pressure on the joint. I was worried that the CV jount housing might be damaged but it poppet out before too much pressure was applied.
