You should have two keys and two fobs with your '99 9-3. The keys have an electronic chip in them that must be recognized by the lock, so you can't just make a key, before allowing the car to start. The fobs lock and unlock the doors and trunk as well as setting the factory alarm. The factory alarm is triggered by opening a door, hood or trunk and perhaps also by a glass break sensor. There is an alarm status light on the dash at the base of the windshield. When you lock the doors with the fob it also sets the alarm, the red light comes on steady for maybe 10-20 seconds and then starts flashing at a slow heartbeat.
