Does the convertible top go up and down otherwise?
Does the tonneau cover go up and down without problem and the only thing is that the tonneau cover is not latched down the last inch?
It might be something going on with the tonneau motor or drive shaft from the motor.
The drive shaft can sometimes twist from the force of lifting the tonneau cover but it can be difficult for the untrained eye to see the twisted shaft.
Do you know if the tonneau motor assembly has been updated with the reinforcement kit?
If not, that would be the first thing to do and then have all the potentiometer settings looked at and changed in the top computer.
Some of these things DIY people have done themself but since we are all so different in car repair level and amount of tools I don't know if you feel comfortable to do it or if you feel it is better to let a Saab shop handle it.
The reading of potentiometer and changiing the settings, you still need to have done at a Saab shop since very few owners can/won't afford the scan tool used in that work.
Below is a picture of what the tonneau motor assembly looks like. You can see it by removing the right side of trunk liner and use a mirror and flash light to study the motor.
