The best way to hook an iPod up to the factory deck is with a little bit of soldering. Several people have tapped into the telephone audio inputs inside the head unit. This gives you a true line-level input, unlike any other option. The reason you have to go inside instead of using the telephone wiring that's conveniently located behind the passenger's side kick panel is because the external wiring is mono, and there's a wire jumper you have to remove inside the head unit to get a stereo telephone input. If you go that route, then you can use Dension's auxiliary input iPod cradle, which is what I have. It's very slick and looks extremely professional. It starts the iPod playing when you turn on the ignition and turns it off when you turn off the ignition. A standard RCA to headphone plug adapter will work too, and it's a lot less than the Dension unit.
