Cutting back part of the bump stops allows more travel that the shocks can work with. You are right in thinking that this could also allow the chassis to have more travel towards the ground. So this change would be more appropriate for those fitting stiffer shocks. A stiff rear swaybar also will help reduce body roll that will set one front corner lower before its possible pot hole hit.
Weak shocks will allow the front to dive from braking then hitting a road defect that could break the oil pan. Oil pad damage seems to be mostly from man hole covers that are raised above the surrounding pavement... or lack of pavement.
Subframe braces lower ground clearance and if that gets caught, it and the subframe can be distorted.
