Hit a deer in NY last night

Well, I was driving home from a wedding last night, Boston -> Rochester, NY when around 12:45am a deer decided the highway was an appropriate place to graze. The car in the traveling lane (which I was passing....I think) hit the deer on it's front drivers corner, pushing it into my lane (dead) where I then ran over it (didn't have a choice).
From a quick inspection with the NY state police last night, my muffler is toast, I hit it straight on with my bellhousing (I have a 5spd) but it still shifts and drives alright. My alignment is pretty bad, obviously and there are blood spots, patches of fur and associated guts hanging down there. It looks like my rear floor pan got a little dent in it as well.
My plan was to take it down to the body shop and get an estimate (as well as detailed report of what's broken) and then go from there. Obviously I need to replace part of the muffler (I can see alot of damage to the flex pipe), I'm not sure what else. My insurance deductible is 1000 bucks, I'd rather not spend that much cash fixing this (I rarely get in accidents). On the otherhand, I love this car and want it to drive as well as possible.
Any ideas what to look for? I left the plastic under shielding all over the thruway, it really took a number. I plan on finding it in a junk yard somewhere and throwing it on.
What options do I have for the muffler? Can I use this opportunity to upgrade, or it not worth the effort?
