Sounds like you just got something mixed up when you put the intake back on. There is a lot going on with it. Did you check to make sure you didn't miss any vacuum lines?
On my 1995 900 v6, two things have happened with it over the years to cause a miss. The first was around 180k, one of the spark plug wires came apart at the coil pack. It cause an intermitant miss. New plug wires sorted that out. You said your wires are new, so I doubt that is it, but I'd at least look. Around 220k, the coil pack failed. When that happened, it only ran on 5 cyl. This also happened to my friends 94 900 v6 around 150k. You might want to make sure you are getting good spark out of all six outlets on the coil pack.
In the future, don't waste your time cleaning the throttle body. On this engine, it really seems to make no difference. It has no trouble compensating for a dirty throttle plate. Do however clean the metal bung on the forward side of the throttle body. This can get caked with carbon. Also clean the small nipple that the small vacuum hose on the back of the intake goes to. This is the oil trap for the pcv system. It also gets plugged up with carbon.
Your milage sounds about right. Our car gets about 26 in mixed driving, even when it had the broken plug wire. It currently has 230k on it. I really like the v6 engine. Mine has had a lot less problems over the years than any of our other saabs.
If I were you, I'd just take the intake off again and see if you missed anything. Also check the coil pack. Don't be afraid to re-use the upper intake gasket. I've done so in the past with no ill effects.
