I bet you didn't bench-bleed the new master cylinder.
Put tubes in where the steel brake lines will go. Loop them up so they pour back into the reservoir. Pump & pump, circulating fluid to work air bubbles out of the master cylinder. Then when you install it into the car, be prepared for a dripping mess with lots of rags.
I've had troubles similar to yours after putting in a new MC without bench-bleeding it. Just needed to bleed TONS of fluid before all the air works out of the MC. Don't dawdle with the bleeding, either. You're trying the push air bubbles DOWNhill from the MC so don't give them enough time to move back upwards between strokes.
I'm not sure if it's worth it for you to actually remove the MC since it's already installed. I'd probably just bleed a lot more fluid thru it.
Finally, are you sure you have the spring on the front caliper installed correctly? It's possible to put it on wrong so it pushes the pads away from the rotor resulting in a pedal that goes right to the floor. Mine's a 2001 but here's a picture of the right way to install the spring.
