My '96 900seT convert. has the same problem...and it's usually after I've had the top down. For weeks it will be fine, then it'll leak-in every rain. And it can happen after a shower or a heavy rain; and other times be nice-n-dry after a torrent.
Usually it's at the joint in the side-rail just above my shoulder in the top mechanism, yet just today it leaked (a lot) from around the driver top-latch and the sun visor....must have been a cup of water or more...and I could see some of it draining out the side of the top onto the outside of the closed driver's window. My 900t-classic never leaked along the side of the mechanism that way.
Maybe a clogged or pinched drain? ...The inner-liner is dry, and it's a considerable amount of water that collecting somewhere inside the top mechanism; the fabric top is in good condition with no holes or tears.
