Convertible top problem

I've got a 99 9-3 with a sequencing problem I need to resolve.
The top folds down just fine (Well... sometimes the "soft top failure" lights display on the SID, and I need to cycle the switch towards raising the top partially, then putting it back down again) But the problem that has me stumped is when raising the top, towards the end of the cycle, when the rear window portion lowers onto the toneau cover, the locking mechanism is already closed... so the latches at the bottom of the window can't lower into the locks. I found that I need to fool the mechanism... and hold the microswitchs in the same position that the latches would hold them if they were fully inserted into the locks... then restart the "Retract" cycle to get the locks to open.
For some reason, those locks are closing before the top gets down into position, and the closed locks hold the latches (and the bottom of the rear window) about an inch above the toneau cover, so it never fully closes.
Is there a procedure I can perform at home to clear this up, and bring the sequence back to normal? Or is the "Procedure" to take the car to a dealer, and hand them a big wad of cash?
