Gnerally - on speakers, color matching is the best method. If you have it reversed, the speaker will still operate, but will be driving out of phase. It will sound "about" the same, but it's much better to have the sound heading into the area where your ears will be...
Don't know on the rear window - you may be looking at a new regulator.
On the radio (I think you've had several posts on the no sound?) The radio comes out by inserting a special tool into those holes on the outer edge of the face plate (bezel). I bought a set from a local auto parts store for a few bucks. There a standard tool and look like 2 U-shaped pieces of metal. You need to pull it out and check your connections. While you're in there, you might as well wire a speaker to the output and see if the problem is there, or in the loom. If you're handy with a multi-meter, you could run Ohms across the wires for continuity.
