Convertible top stopped working...

2003 93 SE - everything was working great, then I purchased an AudioTroll (used of course) and hooked it up (while the top was down). The music is (was, I took it back out) great, but something must have happened to the brains that runs the top. It is completely dead, no notices on the SID, switch does nothing.
Afterward installing the AudioTroll, I suspected that the car thought the top was up, because the heater display was working like it does when the top is up, not down (shows the inside temp rather than the 0 - 10).
So now the top does nothing at all. No response from the switch. Also, the two rear windows have stopped functioning as well. They were fine before. I checked the fuse for the rear windows and it looks fine. I don't know which fuse works the top mechanism.
I checked all other functions and everything else works. I have unplugged the AudioTroll for now. I also disconnected the battery for a while thinking that some code needed to be reset.
Anyone have any ideas? I have closed the top manually for now, but I can't really drive the car long term since I can't latch the 5th bow.
