I'm guessing this was a re-used nut, because it would be extremely difficult to install a brand new nyloc nut upside-down without realizing it. Since the nylon insert is undersized and gets threads cut into it as you tighten the nut, you'd have a very hard time even starting the nut if you tried to thread it on insert-first.
The purpose of the nylon is to stop the nut from rotating, period. In theory it shouldn't matter where the nylon insert is, as long as it's in contact with the threads. Where it might make a difference is in how the nut is shaped - normally the 'flat' end of it is designed to be the bearing surface, while the other end of the nut where the nylon sits is usually rounded off a bit. This is probably not a good bearing surface, so if there is a load on this nut, it might crush the insert end.
