How did you fill the fluid? Did you loosened any bolts that might have held a brake band inside the transmission.
It happens sometimes that someone doing a transmission service loosen the bolt anchoring a band and that will make third gear disappear.
I don't know for sure about the years but my gut feeling say that a 98 NG900 transmission should work in a 97. The torque converter is the same and the bell housing as well as long as both are turbos.
