I think if you were a relatively handy person you could glue the window back into place. The problem you run into with installing a new top is that you may have to take it in to a dealer to get it synched. While I assume the second top is on a frame, I can't say for certain if synching is an issue with the motors only or the motors and the car.
Near as I can tell, the window sits in a gasket that is attached to the canvas. You could use a contact cement and attach the window into place and then use some type of sealant to seal the canvas to the window. Check out the stitching first, on both of them.
Though, if the $300 top comes with the motor out of the trunk, it might be worth getting. It is my understanding that is the one that goes first.
The exhaust issue isn't so much of a problem, but after a while everything adds up.

Has the current alt tested bad or is it an assumption to be a solution to a problem? I might have a mechanic look the car over.
All things being equal the engine is better than the OG 9-3s. the vert will ride looser and you can count on the usual ng 900 issues of pulleys and what not.

If it was me, I'd buy just the car and if the top stops working either part it out and break even or use it as your daily driver/winter car. They do have hot hot heat.
