Ongoing Issues - '01 9.3 Base Coupe

It started a month or so ago with an intermittentn miss at higher speeds or under load. Changed plugs, had my DIC checked at the dealer, changed out all the vacuum hoses and installed a new crankshaft position sensor. All thru this, never a CEL and never does a code show on my reader. Today, it was running OK (not great) so I plugged in the reader upon returning home this AM. I get the blinking yellow light but no code showing indicating a "monitor has not run" status according to the manual. The monitors yet to be finished because their respective symbols were blinking as well are 1) catalyst monitor; 2) evap system monitor; 3) oxygen sensor monitor and 4) oxygen sensor heater monitor !! Unfortunately, they never did finish so I shut if off.
I walked away from it and several hours later thought I'd check the codes again. Now the engine has cooled and I get an err 1 (error) reading meaning the reader isn't communicating with the car's computer for some unknown reason. This is really getting frustrating - I sure could use some sound advice here. The car only has 83,000 on it and run beautifully. I did the head bolts last week and clean as can be under the valve cover.
