One thing that will cause vibration is if the rotor is not on straight. That is, if you had to hammer on it, there's a chance that the rust on the mounting area kept the new one from seating properly. However, those problems usually only show up upon braking, not when travelling the straight and narrow and accelerating.
Does your vibration only show up when accelerating under load like up a hill, or all the time - coasting, accelerating, braking? What speed range do you get it at? Does it feel better once the tires have run for 20 minutes on the highway? Do you get any vibration at low speeds, aronnd 25 to 30mph that goes away when you speed up? Did you try swapping the front tires to the rear to see if the vibration changes in any way?
Have you checked the wheels to see if they are round/true? You can do that in the driveway by jacking up the car and rigging some sort of stable pointer that will run on the inside and outside edges of the wheels to test "true" and on the very edge to test "round". FYI - most wheel damage occurs on the inside rim of the wheel... the spokes near the outside tend to keep the outer rim straight. What type of wheels do you have i.e. how many spokes and what brand?
