idle mess (long)

I don't often post here, but read the posts all the time. I need help - I recently had a valve retainer break in my '00 Viggen, bending the exhaust valve and dinging the piston. This was at about 75k miles, so I sprang for forged pistons, all new bearings, T5 cams and of course the valve job. Where I live (Spartanburg, SC) there don't seem to be any Saab experts, so I had a local import shop do the work. It's been a nightmare - taking over a year.
Finally, the car is back in my hands, and now has a rough idle with the A/C off (ok when its on). I've literally bought all new vacuum lines and replaced the brake booster and PVC valve. Also changed the water temp sensor, but still no improvement. Yesterday, I removed and cleaned the Throttle body and rechecked every inch of hose again - nothing. Reset the ecu and drove out on an adaptation run. Runs good on boost, but CEL came on right away, and the idle still sucks.
The car has a JSP Stage 3 tune, 3" turbo back, and ETS I/C. There has also been a 3.5 bar FPR installed while the car was down.
I've looked everywhere and cannot find a decent vacuum routing diagram, but the manual I used to R&R the throttle body says that the bypass valve hose connects to the left port (when facing the T/B), and the PCV line goes to the port under the two water lines. They were opposite of this so I switched them. Couldn't tell it made any difference, but I'm still wondering if these guys have some plumbing wrong.
Ideas...???
