Yes you can replace them without worrying about the control arms. Odds are low that they will not unbolt and you will be cutting them off with a dremel or similar. Trying to tighten them and just snap the bolts might be quicker.
Are you sure that the springs are properly aligned in the mounts? Try to get a friend move the wheel while you listen and or feel (don't squich your hand). You should be able to feel the area that is clunking.
As soon as you solve your clunk, get an alignment.
