Operation of sunroof

I have been working on restoring a 96 900S and dealing with a leaking sunroof. Ended up that the metal structure around the glass was so corroded that it leaked through there. Took the whole unit out of the car and took it apart to clean and lubricate it before I put it back in. Figured that since my headliner was out had has been completely recovered, this was my one change to do it right.
Problem is the electrical motor no longer works correctly. Looks like it lost it's reference position. Manually I can use a screwdriver and move the glass smoothly in both positions. I can use the motor to open it completely in the tilt position but then when I try to close it with the motor, it no longer stops in the closed position and goes straight to sliding open for about 1/3. It will not go further. I have tried then to manually open it all the way before engaging the motor again but it does not seem the reset the index. Will close all the way fine but will not open further than 1/3 when I try to open it.
So my question is, how does the motor know the position of the glass and how can I index it correctly?
Thanks, Harold
