Sounds like air is trapped in there, but the cooling system on the 9-3 isn't really prone to that. Still worth a shot. I've started using a vacuum filler on all cars just to avoid that issue entirely.
Rough start sounds like a head gasket issue, especially since you did have an overheat scenario so I'd consider a compression test. It's possible the problem could be mild and might seal up with some heat. It's also possible that you're exchanging a small amount of coolant for combustion gasses when cold, leading to both a rough idle and continuing air pockets in the cooling system while still maintaining an apparently full reservoir. An exhaust gas check in the cooling system might reveal that.
