If it only occurs on clutch take-up, I'd check out the motor mount on that side. Find some broken pavement and drive slow/medium speed over it. Still hear the thumping? If so, could be any of the above that you mention, plus perhaps control/trailing arm bushings.
I have a similar LF clunk, but I only hear mine on broken pavement or the lip between the road and my driveway. I don't know the source yet, and it'll be January until I have time to check it out.
How's your steering? Tight, or does every bump and crown change pull you off course?
