CD players should be controlled by radio. Turn off ignition and radio goes off (so CD goes off). Except you can get radio to play for 60 minutes with ignition off - by pressing radio volume (on/off) button. Turn on ignition and radio/CD comes on - if they were on when ignition was last turned off. In other words, if radio was off last time, it should be off when you start car next time. It is possible that something did not switch off correctly, such as a jammed relay. With ignition on and CD player working, open trunk and listen for noise from CD player - should hear noise of motor. Then turn off ignition and check CD player has stopped. If yes, look for another reason for battery going flat. If no, you need to check circuit for CD player. Let's know what you find.
