The water shouldn't really leak from the gutter since that area is pretty well sealed... The trouble spot is where the gutter empties onto (and under) the rear tail lights. Take a piece of weatherstripping or caulk and wedge it in the 1/4" crack between the body of the car and the light housing to prevent water from flowing behind there.
The rubber tubing drains water from the corners of the sunroof... There is usually minimal water flow from them since these drains are a "backup" drainage system. Just make sure the tubing is plugged into the hole in the floor at each side of the trunk.
The final possible point of leakage into the trunk is from the fuel filler door area. There is a rubber gasket surrounding the filler cap... Water sometimes gets under this and appears on the passenger side trunk floor. A little silicone caulk will seal that problem...
