The switches in the bag can be seen from the trunk as two little black tabs on the outside of the back (facing the trunk opening). These tabs hold the switches in place, but you can get at the actual switches by reaching into the well that the top goes into while the tonneau cover is up. You'll have to stick your hand through one of the holes in the vinyl that the arms of the tonneau comes out of. You should be able to feel the switches in there.
However, it doesn't sound like it's a problem with the bag switches. I've read a fair amount on Alldata about adjusting the rear latches, so you should have this checked out (I haven't tried it, and don't know how to do it). Those latches are actuated by cables attached to the tonneau motor and drive mechanism (I've posted on this in the past--a lot). There could be a problem at that end also.
Another thing could be the timing of all the moving parts. Whenever you have work done to the top, the dealer is supposed to reprogram the timing of the mechanism(s). I've been able to get away without it, but if your latches are trying to close before the top is seated, that could be a source of the problem also.
