Peculiar Rattle - need help diagnosing

Hello all.
Here's the long and short of it. I was driving, alternator started failing, ended up having the car towed to dealer and the alternator replaced under warranty. No big deal. Anyway - after that I took the car over to Beacon Motors to get the rear rotors replaced, the handbrake tightened up, and the muffer replaced as there was a hole in the piping.
Anyway - now I hear the oddest noise when I start the car up. Right after the engine turns over and catches, and settles into idle, there's a brief rumbling that appears to emanate from the below the lower right corner of the gearstick. The stick doesnt rattle or anything, and the noise comes from UNDER. There's no noticable noise outside,though.
The noise doesn't happen after that until you go from first to second gear - it occurs while I am clutched down and move the gear out to move into 2nd. And then again, you won;t here it until I am clutching down during reverse to avoid stalling.
Then you hear the noise again (ever so briefly) right after I turn the car off.
Any thoughts? I've been looking through posts, and the most promising seems to be a problem with the Cat. Though I fail to see how this would happen.
